What’s New in Flywheel? Q2 2026

We’re always making improvements to the Flywheel imaging data management platform. Check out the latest updates that help improve efficiency across the platform with enhancements to streamline imaging workflows and support more automated, scalable operations. 

Validated Session Templates for Guided Case Uploader

The Guided Case Uploader was introduced with Flywheel Validated, our 21 CFR Part 11 compliant platform that supports greater imaging data access from clinical trials and compliant, audit‑ready clinical imaging workflows. The Case Uploader functionality gives clinical sites an easy way to submit imaging data with a guided workflow that limits contributors to a pre-defined set of destinations configured by the trial coordinator. 

We developed this feature as our research found contributors at different sites sometimes use different labeling conventions or place files in unexpected locations, creating downstream issues. The Case Uploader for data contributors like nurses, radiology technicians and clinical assistants, streamlines uploads with a simple guided workflow. 

Validated session templates help ensure every file lands exactly where it should — so research projects remain audit-ready. As we continue to improve our validated offering, we aim to help clinical researchers ensure consistency and stay compliant with error‑free uploads. 

Improvements to Video Viewer for Faster, Smarter 3D Segmentation 

Last year, we announced Flywheel would now include a video viewing and annotation tool to manage and analyze medical video alongside imaging data. We’ve been steadily making improvements to that viewer, including recent upgrades aimed at boosting segmentation efficiency, including: 

Volume interpolation across slices, which accelerates 3D segmentation workflows by cutting down the number of manual edits needed. 

A new one‑click segmentation tool that enables rapid segmentation of well‑defined 3D structures. This is ideal for high‑volume or time‑sensitive use cases. 

Together, these improvements help users move through segmentation tasks faster while maintaining precision. 

Launch of Command Line Interface 

The newly improved Flywheel command line interface is now officially released and out of beta.  

Highlights include: 

  • Automatic updates, ensuring the interface stays fully compatible with each Flywheel site
  • Reduced friction in setup and maintenance, minimizing version mismatch issues

For developers, data managers and automation engineers, this upgrade delivers a smoother and more reliable interface for interacting programmatically with Flywheel. 

Smarter Automation with Job Tags for Gear Rules 

Job tags can now be incorporated into gear rules for Flywheel Gears, the containerized algorithms that can be added to Flywheel deployments for more efficient, automated workflows. This enhancement allows automated jobs to be routed intelligently, ensuring that the right workloads run on the right resources. This ultimately gets to the goal of gears in the first place: improving both speed and cost‑efficiency.
